My SO has a Sony and offered the following:

"Sorry I can't help with the Reader software selecting the wrong drive. I have a Sony Daily Edition (and I LURVE it) which has wi-fi, and I've just downloaded directly to the device and side-loaded from my reader to the computer wherever I want. But I have other suggestions:

I personally have found it most convenient to simply skip the Reader software and Calibre and just side-load my books, but Calibre works nicely too.

As for purchasing books, I can purchase and read books from Borders and Google Books as well as from Sony, so you're not limited. In fact, I have heard that the only place you CAN'T buy books from are Amazon (b/c of their mobi format for Kindle) and Barnes And Noble (they use epub but have some screwy DRM that Sony can't read)."
