That is so strange. Once I set my Calibre Library location everything I convert or add ends up in that library and no where else on my computer. I didn't even know it was possible for the author folders to leave the Calibre Library...Though to be fair I have my Calibre Library on an external hard drive so there is no way it can get mixed up with the operating system and how the My Documents folder work. I also hear that setting the Calibre Library on the Desktop is probably not a good idea either.
